sr1068
I have a 95 Integra rs just got 4 weeks ago. It started making this rattling sound possibly coming from the drivers side or tranny from passenger side. I cannot distinguish where its coming from. It is not an engine knock, because while the clutch is disengaged there is no sound. The sound seems to get louder around 3000 rpm. Can a bad CV joint cause this or is it the input shaft bearing or maybe throw out bearing.
AccordHEART
Could be your exhaust. The heatshield on my cat used to do the same thing at 2000 rpm and 3500 - 4000 rpm. I fixed it with a hose clamp.

sm0keyouwith my acc0rd
When clutch is out in neutral i can rev it and no noise. Put it in gear and drive, I get the noise your throwout bearing is going bad or its the heatshield but most likely the throwout bearing...
